Can you give more detail? UD generally intentionally does not touch settings related to directory/URL locations... it attempts to import data into whatever structure you have chosen for the "destination" site, instead of changing that structure. But, the number of combinations that WP makes possible is very problematic (thankfully very few people use the more eccentric ones), and there are corner cases. If you can describe your setup and what happened a bit more then it'd help.
